When I view the target shot I took with my camera in SpyderCheckr, the small squares in the center of each patch don’t exactly match the color of the larger patches they are overlaid on. Is this alright?

It is normal for the measured values for each color to be somewhat different, and often less saturated looking, than the photographic color of that patch.
Just make sure each sampling location is located within each patch, and build your calibration.
